Currently in no particular order, this craft beer guide to San Francisco includes breweries, bars/pubs, restaurants, and bottle shops. A few of the bottle shops, like City Beer Store, are also bars.
Beer 47: An amazing craft beer selection on tap selection that rotates frequently. A wonderful selection of bottles to drink in shop or to take home with you. I'm almost a regular here.

Beer 47: It might be in a bad neighborhood next to nice hotels and Union Square nearby but the beer selection and curation is excellent. Mikkeller on draft is pricey but local craft beer is average prices.

Beer 47: When available, the specialty German style beers, like Roggenbier, are excellent. On a sunny day, hang out on the back lawn and enjoy a cold craft beer and a view of the windmill.
547 Haight St (btwn Steiner St & Fillmore St), San Francisco, CA
Dive Bar · Lower Haight · 292 tips and reviews
Beer 47: Classic beer dive bar. This placed helped make craft beer popular in the 90s & 00s. However, it often stinks like toilets, vomit, & BO. "Sister" bars Horse Brass (OR) & Falling Rock (CO) are nicer.
Beer 47: Grab a pint of the deliciously flavorful Pale Ale for only $3. Don't be afraid of pizzas with toppings like sweet potato becuase they are delicious. Great burger too. Garlic sage fries!
Beer 47: This may not be a craft beer destination but it does have a great selection of craft beer and it's a great spot to go after City Beer Store closes.

Beer 47: Be sure to get samples of the house beer before getting a pint. Unfortunately, it can be hit and miss. Luckily they have plenty of guest beers on tap.
German Restaurant · Hayes Valley · 239 tips and reviews
Beer 47: Not all German beer is craft beer but some of it qualifies and Suppenküche will have it. This is high quality German beer and it tastes surprisingly fresh.
424 Octavia St (btwn Linden & Fell St), San Francisco, CA
Beer Garden · Hayes Valley · 157 tips and reviews
Beer 47: Outdoor seating & high quality German beer and pretzels from the owner of Suppenküche. German beer so fresh you can actually smell the noble hops.
Beer 47: Has a great selection of craft beer. On most Fridays, they have special beer tasting events. If it happens to be >$40 for the tasting, that mean you're in for an INCREDIBLE rare beer treat!

Brewery · Presidio National Park · 2 tips and reviews
Beer 47: According to Urban Daddy, "they don’t have a formal tasting room," but, "you might end up getting an informal private tour." http://j.mp/1jYEnf9
Beer 47: This is the sister location to Cerveceria MateVeza. Plenty of "WOODS" beers, which are really just MateVeza beers on tap plus those tasty empanadas.

Irish Pub · North Beach · 119 tips and reviews
Beer 47: Great selection of craft beer and also has an Indian restaurant in the middle. However, I'm a little concerned about the cleanliness of their glassware or beer lines. I have had to take back a beer.
